Thanks for the clarification. So the behaviour I observed had nothing to see with the way options are specified in TeXShop's engine. I can stop bothering Dick Koch about that.

I had incorrectly set up the GUI (ManOpen) I use to view man pages. It found /usr/share/man/man1/getopt.1 but not /Applications/Xcode.app/Contents/Developer/Platforms/MacOSX.platform/Developer/SDKs/MacOSX.sdk/usr/share/man/man3/getopt_long.3. Corrected now.
