Alpha's tex interface has been doing this for years: whenever tex is
interrupted (e.g. by typing 'e' or 'x'), the previous aux file is restored.
Hence the aux file is always the one from the last *completed* tex run.
Since tex runs inside Alpha there is no guesswork involved: Alpha knows
about the interruption before tex knows about it, and tex itself will never
have to know that the aux file backup takes place. (Of course the toc
files are also backed up.)
A related improvement over standard tex interaction is that Alpha
intercepts the 'e' signal, sends tex an 'x' instead, and does an enhanced
version of the 'e' functionality: not only is the error line selected, but
the precise char where tex got upset is selected. This saves the user for
many navigation key strokes when correcting the error. (Of course it
happens that tex gets upset far from the actual error: in that case the
standard full-line selection and the enhanced single-line selection are
at equal distance from the actual error, measured in navigation
key strokes.)
